Some of the files for the recently uploaded addins have gone missing. I'm aware of this and I've asked the authors to send them to me, so no need to report missing files for now.
Now to hunt down the source of this bug (which is odd, because I never actually delete files from disk...). I'll post again when this is fixed.
Update 29 March: I found this buried in the Drupal documentation. So now it's fixed permanently.
"The file will be added to the files table as a temporary file. Temporary files are periodically cleaned."

on the topic of problems with the site: are the "underlapping menus" on pages with little or no content on your to-do list, already?

Wasn't aware of that, thanks for the report. It's fixed for the new version which I'll be putting live just as soon as I figure out this deleting-files problem...

OK, most of the authors have e-mailed me the replacement files and I've restored them. There are two addins whose authors I've just contacted again - in the meantime I've unpublished their addins.
I am still very confused about why this is happening. Existing addins are fine, but with new addins, files are mysteriously deleted within several hours after being uploaded. I have no idea what could be causing this. I can reproduce it - I created an addin, the file was definitely on the server, but several hours later it had vanished.
I will keep an eye on this. In the meantime I've set up a script to commit all new files into my Subversion repository every 2 minutes so I can restore them if it happens again.
PHP/Drupal/something on this server is going barmy. My code doesn't have a single file deletion command in it...
